I see that win32diskimager version 1.0 now has that check box for reading
only active partitions but I am not sure if I would trust it. The hamvoip
image uncompressed is 4G in size. So if it is reading less than that it
probably did not get it right.

dd for Windows is available. I have no idea how well it works since I do
not use Windows but it does work very similar to dd for Linux. Download

Be very careful with dd in Linux or Windows when writing that you are
specifying the correct device!
