Sounds like you had corrupt audio files for whatever reason. I have not seen that happen here using combine.

Problem resolved, late yesterday afternoon. I stopped getting the id messages from the first radio as well.
So, After I did a debug
astrisk -rvvvv
First step I did an rpt reload < This didn't help
second step I did a "core set debug 9" and then a "rpt reload" and watched the debug and I ran some key up tests.
This actually helped. I confirmed this was going on by grepping /var/log/asterisk/messages for "node-id" and this is where I found the problem. Further down in the log I found the same for the other node ID. Has anyone else seen this ?

I went back and re-ran the combine.sh and the combine1.sh and they both came up and started working.
