If you are talking about Allstar specific config files etc. in  /etc/asterisk/  and subdirectories a couple of backu scripts already exist. See the backup howto on the hamvoip.org web page.

The best way to transfer general files or whole directories to or from a windows based system is  winscp

The distributions do have zip and unzip as well as tar so you have a lot of options for transferring files.

With Doug's suggestion below I was able to use wget and unzip to get the 
files loaded on my PI. Now I want to transfer the customized files to my pc and 
then to other nodes. how can I do this?  Does ZIP run on the pi? is it 
installed?
if I can use zip to create one compressed file, can I then use the reverse 
of wget to transfer them to my pc? Also how can I use wget to transfer the 
zipped file from my pc to a remote node. All nodes are running Putty as I am 
visually impaired and I struggle with GUI interfaces.
Unlike Doug I do not have a website to post the modified files to and then 
download from similar to how I got the files in the firstplace.

Neil,

 You 
have at least two choices. Use winscp to connect to your RPi2 from windows. Then 
you can just copy the files over.

Another way is to use wget to download 
the zip directly to the RPi2.

Go to the directory you want to unzip in 
then -

wget http://hamvoip.org/downloads/ARRL-News-for-Allstar.zip
then -

unzip ARRL-News-for-Allstar.zip

Thanks Doug for releasing the script!
one hopefully small question.
what is the easiest way to transfer all the unzipped 
files from the pc to the raspberry pi. I am using putty in ssh mode 
currently.
it seems like this is a good time to learn file 
transferring methods
