Yes, powering the DC-DC converter from your radio 13.8V PS should work
fine. I've got several setup that way, even with powerpoles on the input
leads. The converters are fairly wide input voltage tolerant. From 8V to
at least 20V. And, they're super efficient--I think they advertise 96%.

One advantage of setting the power up this way is that the BBB will 
probably survive brief power bumps without causing a reboot, since most 
bench 13.8V supplies have a moderate amount of "head room."

I've currently got a RPi2 literally sitting on top of my HF rig, a QST
magazine in between, powered from a Jetstream JTPS28, which also powers
the rig. I've heard no obvious noise on HF from that unshielded, -test-
setup.
