Neil,
I will try to answer some of your questions.
First of all the BBB or RPi2 images are complete ready to go Asterisk Allstar systems except for configuration. The setup script which you ran at the first boot takes care of just about all of the configuration but there are a few things that are unknown like the radio you are using that effect the configuration.
When you connect a radio with a USB adapter you need four signals. Audio in and out, PTT, and COS and of course ground. The COS line is an indication from the transceiver's receiver that there is a signal present. It can go either high or low on signal acquisition. This signal is connected to pin 8 of the DMK URI assuming that is what you are using. Then you have to configure the carrierfrom= line in /etc/asterisk/simpleusb.conf to either carrierfrom=usb if the line goes high on signal or carrierfrom=usbinvert if the line goes low on signal.
The default is usbinvert which means it should function properly with no radio connected but of course you would not hear anything.
Once you establish a correct connection of COS and assuming everything is connected correctly you can go on to setting the levels. You do this with simpleusb-tune-menu (the one you mentioned is for usbradio which is not used on the BBB)
I think there is a rather complete setup how-to on the hamvoip.org web page which talks about this so please refer to that. I believe you are getting confused by reading other information on the web about Allstar which does not pertain to the BBB or RPi2 installs. All the information you should need to get it up and running is on the hamvoip.org website.

I am following the asterisk instructions to build my first node 41838 I am using a beagle bone black with asterisk v 1.2.1 I have run the first time script successfully and also did the config questions ok. I chose option 1 for a simplex system. after rebooting I get no audio output at all.
after doing some reading I came across something about running a radio-tune-menu ? since I have never used linux before what do I type to do this step?
also I am using a simple c-media cm108 audio fob as the radio interface. I also tested the audio fob using my pc and headphones successfully
I also noted that the bbb and raspberry pi instructions do not cover this step for a asterisk build. thanks in advance for all the upcoming help and tips.
