Joel,

 If you look at the Adafruit adapter with cable leads. All you would do is cut the lead  to the length you want and connect three wires rxd, txd, and ground to the protoboard. Obviously disconnect the rxd and txd to the BBB gpio.

I created a soldered protoboard for the GPS, it's not easy to move it to an external USB adapter.

It was a compromise as there were so many other improvements important to stable operation in this kernel so we decided to use it. We are hoping to get that back in for the next release. For now I would recommend a usb to serial adapter. They work fine. Adafruit has one for $10 if you just need rxd and txd and there are many other that would also work fine. This would come up as something like /dev/usbtty0 etc.

In general there is nothing wrong with using the USB adapters. They offer an amount of isolation from the I/O bus and involve less programming. It is certainly an acceptable alternative.

I've been trying to figure out how to get ttyO4 working again for my 
GPS connection, it used a device tree in the old kernel. The new kernel seems to have done away with the cape manager, so all the work I did is worthless now.

Does anyone know how
 is it done with the new 3.16 kernel? I'm striking out everywhere, and 
google is failing me.
